Quỹ sáng kiến được quản lý tại cấp xã, do Ban quản lý quỹ (BQL) điều hành. Thành viên BQL (khoảng 10 đến 15 người) bao gồm Phó chủ tịch UBND xã, cán bộ tài chính kế toán xã, một hoặc hai đại diện mỗi thôn (trưởng thôn, chi hội phụ nữ hoặc người dân nòng cốt do thôn bình bầu). BQL quỹ mở tài khoản đồng sở hữu tại Ngân hàng nông nghiệp và phát triển nông thôn (NN&PTNT). Chủ sở hữu tài khoản là Trưởng BQL và 01 thành viên BQL quỹ. Các thành viên BQL quỹ được dự án hướng dẫn về quản lý cộng đồng và quản lý tài chính. Dự án hỗ trợ lần đầu trung bình mỗi xã 240 triệu đồng để xã xét duyệt việc triển khai các hoạt động trên địa bàn thôn theo phương pháp QLCĐ. Một số xã thực hiện tốt sẽ được hỗ trợ lần hai từ 100 đến 200 triệu đồng.
