Cơ cấu tổ chức của Công ty Cổ phần Thanh Bình Phú Mỹ hướng tới sự tinh giản, gọn nhẹ và hiệu quả. Hội đồng Quản trị quản lý tổng thể đối với công ty, có toàn quyền nhân danh công ty để quyết định, thực hiện bất cứ các quyền và nghĩa vụ nào của công ty mà không thuộc thẩm quyền của đại hội đồng cổ đông.
Toàn bộ hoạt động của công ty được điều hành trực tiếp bởi Ban Tổng Giám đốc. Công ty có các phòng ban chức năng, bao gồm: Phòng Dự án, Phòng Tài chính Kế toán, Phòng Thương mại, Phòng Hành chính Nhân sự và các Văn phòng đại diện. Các phòng ban này thực hiện những chức năng nhiệm vụ của mình và tham mưu cho Tổng Giám đốc về lĩnh vực chuyên trách.
