Căn cứ vào các quy định trong Hiệp định và hướng dẫn trong Sổ tay quản lý tài chính, Cơ quan chủ quản/Chủ đầu tư ra quyết định thành lập Ban KTNB trực thuộc và báo cáo trực tiếp cho Chủ tịch UBND tỉnh, giao cho Sở Tài chính đứng đầu và chịu trách nhiệm quản lý thực hiện. Trong đó, áp dụng cơ chế luân chuyển cán bộ KTNB từ các bộ phận chuyên môn khi cần thiết như Sở Tài chính, Sở Xây dựng, Thanh Tra tỉnh…
Nhân sự Ban KTNB do Chủ đầu tư chỉ định, bao gồm Trưởng Ban và các Kiểm toán viên. Chủ đầu tư sẽ quyết định các phương án huy động nhân sự nhằm bảo đảm hoàn thành mục tiêu hoạt động của KTNB và đáp ứng các yêu cầu về năng lực được mô tả trong Phụ lục 5 – Khung năng lực của KTVNB
